ive been trying to find the radio wiring diagram and speaker wiring diagram to wire them in, can anybody tell me the best way to do it, it would be greatly appreciated its my wifes car and was wanting to surprise her with a system in her stock 1999 cougar V6

These cars are very straightforward. Just rip out the old and install the new. Get the correct wire harness adapter and that's that.
If you're doing amps and subs then it will all be custom anyway so wiring diagrams wont be of much value.

right now it has the factory stereo in it and trying to hook up the amp and subs. from what i read the year and model I have didn't come with a factory amp in it

Yeah I don't think any of them ever came with a factory amp.
