In the process of doing an EV conversion, and wanted to know if it's possible to get the CV axles from a manual Ford Focus to fit into the hubs of an auto Cougar. Also, would it be better to see if the wheel hubs from a manual Focus can go into the Cougar?

Not likely.
I suspect the easiest way to mash those parts together is probably to take apart the axles from both and use the outers from the Cougar and the inners from the focus.
You probably need to have the parts all in front of you to figure out what works though.

The simpler solution might be to find a Cougar/Contour transmission.

There is a brand new cougar transmission for the 99/2000 on ebay for about 1000. It oem too.
