Ok here is the setup. I have two alpine mrd-500 amps and a alpine mrt-320 amp. I have the power wire running alone the driver side of the car. The RCA and the remote wire is running on the passenger side. Along with the RCA wires and the remote wire I have two sets of speaker wire running from the deck to the mrt-320. Is this probably the reason why I am getting the whining noise whenever I accelerate?

could be, try running the remote on the same side as the power. Probably you have the 2 rca's and remote together as one unit. Just cut the remote at the headunit and rerun another down the power side. If that doesn't work try grounding your headunit itself. Also check your grounds for the amp.

I had the same way almost but not the fronts to the stereo..
I also had the power wire running on the driver side and burnt up my feul pump
and one other thing????
So if I were you I wouldn't run the power on the drivers side and yes run the remote on the same side as the power and that should take care of you winning noise, if not make sure you have your ground right also :confused:
