The auto trans will work just fine with the swap.

after searching through these forums im almost scared to start a new thread by the way you guys CAN reply to some of these questions.thats why i thought maybe starting this one in an existing thread wouldn't be so bad.
What options are there for a 3.0 swap..Lincoln LS, would i need the tranny as well or would my mtx fit?

The best swap would be a 2002 Escape engine using either your 2.5L heads or porting out the 3.0L heads that come with the 3.0L to match up to your current intake manifolds. The LS engine is not going to be worth the extra effort when hybrids and regular 3L's with some mods are all putting down close to 200fwhp (which is 230hp at the crank). There is way too many electronic features on the LS heads that wouldn't be able to tranfer over to the Cougar/Contour without a butt load of work.
